If you have that set in the ebay preferences, double-check that you aren't checking-off the "Apply my eBay combined shipping rule" on your listing. If you are using an Auctiva Shipping profile on the listing, check there too.

Note, when you change/update your combined shipping rules and promotions at ebay, you need to sync them back to Auctiva. That sync is done in your eBay Account settings preferences (see Auctiva My Account tab - Preferences - eBay Settings - "Update Combined Shipping Discounts From eBay" link).
