Customizing Standard Templates

I'm new here and poking around with custom Templates. I have noticed that the stock templates seem to have a bug when you customize them. Simply by selecting a template (I was trying Smart Handhelds) and saving it with a new name in my custom (folder?) So have not made any actual changes to the code yet.

2 Things happen when I preview -

Slideshow stops working (no left/right arrows)
X to close popup images is not showing (cant close large images)

I must be missing some specific step? Is there some pathname that needs updating when you save to custom?
