Yes, within the detail part of the listing or profile. But before you do that you need to define them in your eBay store and import them.
Note that Auctiva store categories are based on eBay's listing categories not your eBay store categories.

Hi falkirkcollectables,
In order to update your eBay store categories in the Auctiva system, please click the “Ebay Settings” link under the “My Account” tab within your account, and click the “Update Store Categories from eBay” link.
Once you have done so, there will be two pull-down menus on the Auctiva lister page, directly below the category field, from which you can specify up to two of your custom eBay store categories for each listing.
