I just opened a ebay store. I want to relist a few items I have sold and add them to my store. Will I beable to catolog them from here or do I do this from ebay? How do I "refresh" MY Auctiva Settings?

If you are relisting because the item didn't sell, you'll have to do it through eBay. But if you've sold an item, and are selling another item of the same thing, just find that listing in your Auctiva Saved Listings and post it.
WHat do I do for ebay Main Store Category and Second Store Category? For any new items< how do I refreash?

To update your custom eBay store categories within your Auctiva account, please go to Auctiva -> My Account(Tab) -> Ebay Settings, and click the "Update Store Categories from eBay" link.
Once you have done this, there will be two pull down menus on the Auctiva lister page, direclty below the cateogry field, from which you can specify up to two custom eBay store catogories for each item.
