Depends on what you sell, and what kinds of fees you want to pay. I have an eBay store with lots of store-listing items, plus I do auction-listing items (which also show up in your eBay store.) Fixed Price-listings are searchable as if they were an auction-listing, and they also show up in your eBay store.
Having an eBay store does not limit how you can list your items. Auction, Store, and Fixed Price are still avialable to you to use, and every listing will show up in your store.
I use auction listings as a way for buyers to find my store, and to get a good price (I hope!) on items that I know have a big demand. On occasion I have put something up for auction, gotten no bids and the auction closed, and then put it as a store listing at a much higer price and it sold!
Sometimes I put something in my store, it sits there for months without anyone noticing, so I'll put it up for an auction listing, and often it gets bids and is sold.
Also, you have to weigh the various eBay fees against the market demand at the time.
