I do not know if Auctiva is somehow making money off of this process, it could be a possibility though. Aside from this I believe Auctiva is trying to get customers to use their product ( templates, listing tool, etc....) Sending customers to an Auctiva Store especially one that is done up nicely, sends a message to that customer and potential Auctiva Client, that this company offers a complete service with many facets that would be worth looking into vs. sending the customer to an eBay store that is not doing them a bit of good. It just makes good business sense for a company that is looking to grow while still remaining free.

I personally think your Auctiva Store looks better than your eBay store. I know you can totally use any color you want for you Auctiva store so I do not quite understand what you mean by there not being any color schemes to match your logo. It may take a little work to find the right colorschemes, try this site for some help finding the right colors, Colorschemer.com, that should help you with a color scheme that matches your logo. Now you will have to take the colors you found go to your "edit store" tab and fill in the colors that you want to use rather than choosing any default color scheme.
